In a way, that idea would had been brought back for Halo 5.
Where Cortana became a rogue AI and recruited an army of AI's to supposedly do the work of the halos by wiping out every organic in the universe.
I guess that story was just too much to handle for 343i, because that's certainly what we didn't got in Infinite.

A few notes:
- Your paraverse theory... is canon! As far as Marathon and Destiny is concerned. In the MIDA Multitool quest line it's specifically stated that the Multitool is a weapon from the Marathon universe that found its way into the Destiny one. It even goes so far as to expand on a few obscure points of Marathon lore. As for why Marathon and Halo have so many connections...
- Recently, it was confirmed that up until quite late in development Halo was to take place directly in the Marathon universe. The Cortana letters were likely written with this specifically in mind.
- If you want to go really deep into this, look into Bungie's first FPS Pathways into Darkness. It's got some real deep lore, starting with the Jjaro (The Marathon universe's Forerunners) meeting *Bill Clinton*. Yes, you read that right, this whole paraverse story began with aliens meeting Bill Clinton in the white house. Marathon is a direct sequel to this game, just set 800 years in the future, showing that Bungie has been connecting its games together and building a larger universe since 1994.
- Hamish Sinclair isn't a Bungie employee! He just a community leader that runs the Marathon Story forum. The confusion is probably that the forum is at a Bungie URL, but that's as far as the connection goes.
- The eighth Cortana letter was just a joke reference to a chatbot Bungie had up on their site that would often make "your mum" jokes.
- The Cortana letters and the Halo 3 rampancy scenes are referenced in Halo: Infinite with her... ghost... ? ... whispering parts of the Cortana Letters and cryptic poetry to you.

There's an element that you're missing here, and that's our universe. Halo has connected to the real world several times, something I've spoken about here before. The story of ilovebees isn't just about Durga being downloaded to Jersey's Chatter through a slipspace incident, it's also about the meta-narrative of the Operator and the Princess being sent to our universe and trying to tell us what happened to them. We can also see the capability of slipspace multiverse travel in Dead or Alive 4 with Nicole being sent to the Ninja Gaiden universe. This rampant version of Cortana isn't in the Myth universe, she's in our universe hijacking the code of the game Myth
I always interpreted the lines in question as Cortana's consciousness being merged with the Gravemind's hive memory, which is why Gravemind is the one who quotes "We exist together now, two coprses in one grave." I think Cortana ejected a corrupted part of her database to save herself, something she's known to do in the lore, so the question we should be asking is how it ended up in our world. The only slipspace jumps it makes are before the lines play, meaning the corrupted fragment was still on board by the time John infiltrated and rescued the sanitized part of Cortana. After that it remains at the Ark under containment until the Banished breach the field. Now they do recover various data fragments, so all these years after Halo 3, there is actually a plausible path for a version of Cortana to end up in our world, but this was obviously not the intended narrative

Cortana is known to have a thirst to knowledge, if guilty spark instead was programmed to help the forerunners in any way they ask (I recall chief was mistaken as one)... It's hard to imagine their role reversed, but it would be very interesting.

Going back to these letters Is so wierd to go back to. Like Knowing what Cortana is like in the final Product of CE, Seeing Her be all cryptic and Honestly kinda Threatening with the whole "I am Superior and humanity is pathetic" thing. Comparing Her self to a god talking to Primitive beings
How i always inerpeted these letters since I first learned about them is that Since Cortana was able to literally Transfer universes. From the Game universe To Our real world universe by taking over the bungie servers and Myth's code. this Cortana is from an alternative Universe(AU) Where After learning about The purpose of the rings and About The Flood from the Central Computer of the Halo Instead of sending Chief to Stop it. (like the Directors commentary said) she Would have gone Mad with Power and Sought out the Flood and Fused with the Gravemind Willingly Creating this Flood Rampant Cortana.
Which is why The Original cortana letters get Refrenced in Halo 3. Since Halo 3 Cortana is going throught the Same proccess Of getting fused with the Gravemind as this AU Flood cortana did. but Instead of fully Fusing with it The flood just Kickstarted Her ranpancy Thus Halo 4 and 5.
