What shocked me about section 31 this episode is how ineffective it all looks, if you assume their stated goals are their actual goals. They staged an elaborate immoral interrogation holodeck, that makes of the mistakes interrogators have been making for centuries. Threatening, bribing, tricking and brainwashing the suspect into confessing a crime isn't just cruel and immoral, it leads to confessions regardless of their truth.
Much worse, the setup here implies that section 31 has the following things:
1. the capacity to gather the necessary data to simulate the entire crew of DS9 without anybody noticing.
2. secret superspecial teleportation techniques that can penetrate the security of a star fleet base on the frontier of an ongoing war.
If their aim was to help the federation here are some things they could do with that:
1. make sure the gaping security and privacy leaks of DS9 and other star fleet facilities are closed (admittedly ruining half the episodes of DS9)
2. share your superior teleportation tech with federation R&D, allowing them to develop it further, including the many military applications that would directly help with the war effort.
But they didn't do any of that, even though it would obviously help the federation more than sniffing out a few spies, because they want to have an edge against the rest of the federation. Chew on the word 'against' for a bit and you'll see the problem. Section 31 has been compared, later in this episode, to the Obsidian Order and the Tal Shiar. Those are the secret police forces of the Cardassians and the Romulans. Sloan claims he's doing it all for the greater good, but like the other secret police forces a lot of their actions are clearly aimed at consolidating their own power relative not to the rival empires but to rival factions within their own society, at the expense of it's citizens and even the society at large.
When a guy like Sloan gives a speech about how he's looking out for the Federation's best interest, don't buy it anymore than you buy the self serving stories of Gul Dukat about how he was trying to help the Bajorans. It doesn't make sense if you think it trough because it can't. Orwell was right about this 50 years before this episode: the object of power is power, the object of torture is torture.

Make no mistake Section 31 didn’t make it so long undiscovered by being sloppy, they knew about O’Brien’s injury. It was a way to see how observant Bashir was. Section 31 was a great ongoing subplot that helped to make DS9 the best Trek for its vast array of secondary characters and rich storytelling.

3:55 - given the size of that implant, they should have kept it in the tool. Imagine if Sloan had dropped the implant while holding it and then had to spend several seconds trying to find it on the floor with nobody taking a step.
