The full reason Godzilla was initially losing against the mecha because of three things. Those things being that he used up almost all his atomic breath to drill through the earth, the battle with Kong, and his over usage of his atomic energy. Godzilla full power vs mechagodzilla would go differently with Godzilla winning the fight.

He lost, but respect to King Kong. Even though he is basically just a giant gorilla, he still put in work against a legendary creature that can swim, shoot lasers, gets stronger from nuclear energy, and gets constant upgrades. And King Kong ended up saving Godzilla and helping to destroying Godzilla 2.0. But even when King Kong was hurt and had like 10 HP, he still stood tall when it looked like Godzilla might have wanted to fight again. And to be honest, I feel that the movie lowballed how powerful Kong would actually be. In real life, gorillas can lift like 10 times their body weight. Anything their size is most likely getting destroyed. Imagine a giant gorilla fighting another creature its size. If it were a bit more realistic, I think King Kong would have been able to throw Godzilla around more. Not saying King Kong would have won (Godzilla's upgrades and atomic breath are pretty broken), but he would have had the edge in physical strength.
