the reason the game only checks the royal seeds in world 4,5 and 6 is because those worlds are playable in whatever order you like, therefore when they do the royal seed check before castle bowser they have to programme the game to check after 4,5 and 6 to account for the fact that you can beat each of those worlds last

Reminds me of Zelda: Ocarina of Time where the game only checks for the Shadow and Spirit Medallions for Light Arrow, and those two medallions plus the Light Arrow for the Rainbow Bridge.
