The nubs are left over material from the installation. Soften stone somehow they definitely all look the same makeup without grains and fualts.Just like if you make a concrete wall out of pillow cases! The cases allow fast construction and hold shape until set, the case slowly disintegrates over time leaving a perfect wall similar to this! A slit in the case allows excess concrete to escape if the surface doesn't line up with the others, thus leaving nubs.

I’d like to think they were cut but when you see the quarry they came from idk why they don’t have the same mineral streaks and natural cleaves in the stones that the quarry they came from have?

It is my belief that the nubs on certain blocks are evidence of attenuation of frequency by the builders of these structures. This adjustment or "tuning" of individual components is necessary in order to facilitate construction and to coordinate cohesiveness of the whole.

The way the stones are made is similar to dry setting cement inside bags. Are we sure that this stone wasn't composed rather than manipulated with many men and hand tools?
