One of the Biggest Mistake is this:
When in S1 Ep5
Colossal titan appears and disappears all of a sudden later Armin does that but his titan body is still showing. This is a major mistake in the story ( if a titan holder comes out of his body his body should still show and degread but with berthold this doesn't happen!

I know some other mistakes, for example, in s1 ep4 where Hannes meets Eren again, He was wearing scouts uniform when he should been wearing garrison, they changed it, but I know it's out there somewhere, also, a single frame where Mikasa is wearing a boot backwards when Eren tries to kill her in trost.

It was a choice not a mistake, it was only "fixed" because of people making a big deal about it
