The following is the order in which you should set up your guitar as the earlier variables effect those that come later. This tutorial assumes that you have a guitar with a straight neck and level frets as either of these issues prevent a guitar from being set up and will need attention from a professional.
TRAIN
TUNE - Tune your guitar to the tuning you intend to use
RELIEF - Setting the slight forward bow required for the strings to clear the fingerboard. Adjusted using the truss rod
ACTION - The height of the strings off of the fretboard
INTONATION - The placement of the bridge saddles to ensure that the 12th fret note is exactly the octave of your open strings
NOODLE - You have to be comfortable with how you have set up your guitar and the only way to know for sure is to play it for a while.
If you find any issues then follow TRAIN through again.
You should set up a guitar or at least check it at least once each year, after changing the gauge of strings you use or if you change to an alternate tuning.
