I'd imagine they'd have them on some sort of liquid / paste micronutrient diet when in the field or just while active, leaving very little solid waste to be dealt with, plus it would remove logistical problems of heavy food rations and meal preparation

I remember playing halo 2, dying at the hands of a loud mouth prepubescent 12 year old boy who apparently had the hots for my mother even though his peanut hadn’t quite matured yet… I digress. I had a halo combat evolved game manual with all sorts of game art and lore and there was a page that highlighted features of the spartan suit and it said a spartan just poops inside of the suit and it is transfered to the bottom of the boots and is compacted and ejected very discreetly as they walk

Apparently they have some kind for energy bar that they eat that can be turned into fluid when digested. I think it was in a book and Master Chief mentioned it.

Spartans, at least Spartan IVs specifically, have special augmentations that help them digest their food and absorb more nutrients. This, in turn, helps reduce the amount of times they’d need to take a dump. Thanks to @eliflores9819 for helping me find this information. While it doesn’t solve the mystery completely, it is applicable in this context.
