As much as I find it very neccessary to go hands seperate to work on the individual voices, I don't see much sense in playing the piece from top to bottom hands seperate. You practise until you have it, don't understand the harmonics at all and when it comes to putting them together you can start from scratch again because it feels totally different and maybe even your fingerings don't feel good when put together.
I think it is much better to go phrasewise / sectionwise. Play the phrase hands seperate to work on articulation, dynamics and hear the melody and accompaniment or the contrapunctal voices. And then put it together to get the coordination, balance between voices and an idea of how it sounds as a piece. And even when you can play hands together, every now and then play parts seperate to doublecheck if you are really doing all musical aspects in that one hand right.
