The crystal in the shoto was a naturally ruby red colored crystal with no connection to the dark side that was given to him as a gift. He actually stopped using it long before lumiya's death as he had deconstructed the shoto and used the crystal to make a ruby lightsaber that he gave to leia as a gift to celebrate her earning the rank of jedi knight.
While she didn't like the red color as it reminded her of vader she still occasionally used it nonetheless as she kept in mind that it came from her brother, but favored her own blue bladed one.

Interesting. This prompted me to go into some old back issues as I remembered Luke losing to her in their first dust-up. In the original comic run, Luke merely created a second, shorter saber (not red) to combat the "dual nature" of Lumaya's weapon. No ceremony was placed on the color or the weapon itself.
