The way I see it is Shepard's mission, Shepard's existence thrives off of unification of every species, so until Shepard completes that goal. Shepard isn't dead. Unlike Chief from Halo, his mission was to defeat the covenant and win the war, which he did and Bungie gave him a proper farewell at the end of Halo 3. 343 is trying to beat a dead horse with chief, Shepard isn't done yet though, the unification and relative peace between the alien species is still uncomplete. Shepard won't rest and they will attempt to see it through.
