The origin of the Royal Naval ranks in originally being land-based officers that were given commissions to commandeer merchant ships is the reason we have a 'Captain' commanding a ship's *company*, as well as below him, a Lieutenant.
The other ranks came in later via rank inflation and over time.
Admirals-at least in medieval England, for example were originally just judges over coastal and other maritime matters (and were given temporary military command over a fleet, flotilla or squadron).
This is why you still have for example, various Mayors of cities and towns that are still 'Admiral of _'-the Lord Mayor of London is Admiral of the Port of London, the Mayor of Boston is Admiral of the Wash, and so on.

Just like the whole 'platoon being used for infantry, troop used instead for cavalry etc.', in the British Army regiments and corps with a cavalry/mounted tradition, they use 'squadron' instead of 'company', and the Royal Artillery and Royal Horse Artillery use 'battery' for the equivalent unit.
