By Varys calculations he probably expected to keep the peace by holding Ned captive, as Tywin and Tyrion both also suggested. But Varys didn’t account for Joffrey’s brutality and Cerci’s stupidity.

if anyone remembered Varys riddle, I have feelings that he knows Baelish started everything. I have a feeling he was the one who told Robert that Lyanna was kidnapped by Rhaegar. he probably knew something about Rhaegar and Lyanna but twisted the fact to gain position. and Varys knew this but hasn't say anything because he probably thinking Ned/Robert has a chance to restore the Kingdom. all along, he was trying to find a perfect match for the Throne. that's why he begged Jon to take it from Dany. it was never Dany's fault to burned him, he swear to be her alliance, he swear to never conspired behind her back and he knew the consequences. he could've just told her without conspiring with Tyrion.

Varys' intention was to basically keep the realm thriving and in peace... a selfless concept. Varys didn't want power, he just wanted to "serve the people".

Varys was really one of the only characters I didn’t mind them killing off. He just maddened me. Playing his own game like Littlefinger. Varys was just as bad in his own way.
