Yes and no, trunks ran out of ki officially.
Remember when the sky was pitch black and lightning all around and trunks was actually hitting cell. That storm environment gives the grade 3 a power boost.
Trunks then tried to go one step further and after that point he destroyed his atmospheric boost. At that point he was starting to run out of ki and cell was starting to take the lead.

First time watching Trunks power up to grade 3 got me so hyped for his fight with Cell, just to be let down by grade 3βs slowness.
