Manually applying something called auto layout is my new favorite example of irony.

You should try to align your work with the process, like making it pixel perfect, having a design system, using auto layout, and using a grid system, and starting with a wireframe.
They might sound boring but in case where you job doesn't end at creating design, but you also want to see it through development making sure other people don't suffer more because you were too stubborn to make you design pixel perfect.
Be open to break these rules if necessary but don't fall into the trap that "I'm a designer and I'll do whatever I want. I don't want to thinkof or consider anything else."

In your theory or what you said then is it okay to use 50 Layers Nested Groups rather then 1 simple Auto layout ?
NO
Doesn't make sense to me to not USE auto layout , that's another case if you dont know how to properly use Auto Layout in my opinion.

Auto layout does not stop you from making edits, just hold cmd button and click whatever it is you want to edit even if they're 50 layers nested
