Not every one who knew Peter Parker was spider man were pulled in, doctor Strange said the he contained the spell but before he did a few of them slipped through so not everyone just some of them and also the people on the train saw spider man with his mask off that doesn't mean that they knew who Peter Parker was. Everyone who knew them personally was pulled in not everyone who saw him without the mask in general. Although the villains were about to die before they got pulled in, makes you wonder why Sandman and The Lizard were there if they didn't die in their movies.

They knew his face, but not identity. He's not very high profile outside of Spiderman. Look at the Justice league cartoon when Lex unmasks Barry and is like "...I have no idea who this is."
