If you play through Hollow Bastion to where Riku is possessed by Ansem before going through Monstro, the scenes in Monstro will play differently, such as the absence of Maleficent and Riku not helping you fight Parasite Cage.
The scene of the Council of Evil will change which princess is kidnapped depending on if you finish Deep Jungle or Wonderland first
You could look up Selphie's skirt on Destiny Island as she's sat on the dock. In the original PS2 version, she was modelled with underwear. In the HD rerelease, the underwear has been swapped out for a void. The same happens again KH2 with Kairi at the end of the game, before you go to fight Xemnas.

Apparently, in Neverland at the clocktower, all the little doors that surround the clock represent certain hours, and evidently the game will read your system time such that, when each hour comes, each corresponding door can be opened for a bunch of different consumables. Found out about this one a little while ago. I think the doors only open on one of the four faces but I'm not certain, I've never bothered sticking around to open any of the doors.

It would be funny if a chest with the Protect Chain appeared on the destroyed Destiny Islands at the end of the game if you missed it early in the game.
