It also works, if you go into 'Edit Mode', then in the 'Face' menu choose 'Intersect (Boolean)'.
In the 'Popup menu' in lower left corner of the 'View Port', set it to 'Union', 'Exact' and check the 'Self Intersection'!
Maybe there is a bug or a missing feature in the 'Modifier'
Good that many times there are one or more extra ways to do things in Blender! :)

Awesome! This has been a fairly common problem of mine editing models for 3d printing. Not arrays, but with other stuff.
