You can't shelter your kid from everything forever obviously. What are you going to do when they get a flu shot?
The entire human experience is encountering situations that are uncomfortable and overcoming them. Your kid is going to be fine and is probably going to be a more well-adjusted person because of this experience.

When I had a UTI for the first time as a teenager, the lady didn't even ask before she started pressing a bit lower than my stomach. My Mum was in the room but it was still not the best way to communicate at the child's pace.

Honestly, what's a test going to do? PCRs are so bad they'll flag almost anything. Make sure your kid is healthy and their immune system should do the rest tbh. Yes, there are exceptions to this, but most kids are super resilient and built to fight infection and illness.

My four year got a bead - like from a bracelet stuck up her nose some months ago and they had to hold her head while they essentially hooked it out with a tool. There was a lot of screaming and crying and I hated every second of it.

Failing her would be not getting her medical attention when she is sick. Taking these types of tests are apart of life. She'll thank you later for helping to keep her healthy.
