In the mod "Frost" which takes place 5 years after the bomb dropped, Covenant (known at the time simply as "The Compound") was settled by the security guards and scientists who left Vault111 after their supplies ran out. It's a neat little tie in to the Overseer's terminal entries from the vanilla game and is quite possibly why the knowledge of the GOAT test and the worn security armours are still present.
Frost is obviously non-canon as it's a mod but it's still lore friendly so I like to think that's what actually happened.

I think of covenant as descendants of vault-tec who have survived on the surface and are part of a bigger picture. Making covenant just a satellite settlement. Looking back, we learn that vault-tec is actually in opposition with the enclave, and the institute is the third point on the tech giant enemies triangle. They figured out how to effectively root out synths with a 100% success rate(after discovering the baseball question). The girl we rescued was actually a synth! Something else nobody questions is our protagonists of fallout 4, and their ties with the government and vault-tec. As far as we can discern, Nate is actually an experiment who got worked on by vault-tec and later from the institute under his sons direction, turning him into everything a supersoldier should be. The coursers get stomped by him, because he isnt just some shmuck with programming, hes an actual war hero with enhancements. Thats why Father just opens your box and lets you find him, because he knows that if you can do that then you'll be able to lead the institute into supreme rule over the Commonwealth and beyond.

Thats also why you dont need a pip-boy for vats, because you are already enhanced by vault-tec and institute technology. You're feats of wiping out whole raider gangs single handedly make the Commonwealth raiders poop them self, and dub you "The Boogyman" which is usually reserved for the institute. That means nothing is more fearsome or effective as you are. The fallout 4 protagonist is like the Nephelem of D3 pretty much, and it's thanks to this secret war being waged by remnants of the USA and The ilInstitute.

Perhaps the cannon path has the aole survivor turning the institute into a force of good, absorbing the railroad and minutemen into his empire as military branches, driving the brotherhood of steel from the common wealth, and finally uniting it. We took nukaworld and turned it into Ghanna of the apocalypse, brought peace to the island of far harbor(and gained a strong alliance from this), and cemented the area as a place of true liberty, justice, and freedom for all. This would mean the sole survivor is also immune to time, so he will be in power for a long time. Nobody stands a chance against him or his military force of coursers, agents, minutemen, and automatrons. His nation has the best of everything thanks to their technological advancements. The Institute would be able to replicate the replicator in nukaworld, and the vault-tec divice for rehabitation of the world after total atomic annihilation.

Thus, the covenant is actually an outpost meant to keep tabs and cause disruption for their enemy in the area: The Institute.

But thats just a theory. Its all just speculation.

I'm so glad someone covers these secrets because Fallout 4 is amazing to me but I just have not been able to really get to that game. I don't know what keeps stopping me but yeah hahaha

I'm at around level 70 or so, and I still haven't set foot in covenant. I did the side quest to rescue the young girl trapped in the prison cell in the underground place nearby.

I will eventually, might even go nutty and conquer it to make it a settlement.

Happy to see Nate back in full force. Glad he has taken an interest into starfield too. It is definitely one of bethesdas most insane games, in a great way. Don’t get me wrong I am desperate for TES6 too but they are artists and artists don’t like to do the same thing all the time. It took a lot of balls to veer off of their super successful staggering of games. Mad respect for that

The Mr. Handy in the settlement is the last survivor of vault tech and has installed himself there for a central location to gather data about all the local vault experiment findings.

I love covenant! Too bad Swanson only shows up for me 20% of the time that I play and it becomes impossible to have as a settlement until I wipe out the inhabitants.

I didnt know that i had to take a test when i went to covenant and just opened the doors. They immediately tried to kill me so i killed them all, this was the first town i had come across
